If you set your folders on specific levels (see group levels in Gnus
documentation), you can then check only those levels. My setup is with 
INBOX and a couple of other more important folders set to level 1,
most other mail groups set to level 2, and the majority of newsgroups
to level 4. I've left Gnus's default of checking all levels 1-5 on
startup for new messages, and added a daemon that checks for new mail
on level 1 every five minutes. I can also manually force a new mail
check by typing 1 g in the Group buffer.
