Can you elaborate on this ?  I use my INBOX as my main Gnus folder and
do not really have any trouble with this.

If you do not want to use your INBOX folder then you dont want to use
your Inbox folder neither because RFC2060 says that (emphasis are mine):

    5.1.    Mailbox Naming

       The interpretation of mailbox names is implementation-dependent.
       However, the *case-insensitive* mailbox name INBOX is a special name
       reserved to mean "the primary mailbox for this user on this server".
