I'm not sure exactly what you mean.  The mark means "read".  That is,
parts of Gnus that care about the readedness of articles will think
that an article with the `r' mark is a "read" article.  That is all
that it means.

Why should it?  The `r' mark does not in any way reflect that the user
wants to delete the article, now or later.  Mapping it to \Deleted
would be both confusing and dangerous.  That should absolutely not
happen.

The fact that the mark in question is named gnus-del-mark may be a bit
misleading.

The process of total-expiry may use that mark as part of deciding
whether to delete the article, but that is an entirely different
matter.  Even in that case this mark is no different from any other
"read" mark.
